La présidence de l'Apec est assurée alternativement, tous les deux ans, par un membre du collège patronal et par un membre du collège syndical. Christine Lê est président de l'Apec depuis le 3 décembre 2019 . La direction générale de l'Apec est assurée par Gilles Gateau depuis juillet 2020 .
